Investigation of Alternative Splicing in Florpyrauxifen-benzyl Herbicide-Resistant Barnyardgrass (Echinochloa crus-galli) in Rice Fields
[English]
Alternative splicing (AS) was investigated as a key mechanism in non-target-site resistance (NTSR) to the herbicide florpyrauxifen-benzyl in barnyardgrass (Echinochloa crus-galli [L.] Beauv.). Utilizing advanced transcriptomic analyses of RNA-Seq data processed through CLC Genomics Workbench (2023) and Python (version 3.12) in resistant and susceptible populations, 24 genes with unique AS patterns were identified in the resistant population. The absence of these AS events in the susceptible population highlights their pivotal role in resistance. Results demonstrated that the frequency of all AS event types, particularly intron retention and alternative splice site usage (A3'SS and A5'SS), was significantly increased in the resistant population. Convergent enrichment analyses (GO, KEGG, Reactome, InterPro) conclusively revealed that the resistance mechanism is based on enhanced metabolic herbicide detoxification through reprogramming of aromatic amino acid (tyrosine and phenylalanine) metabolism and secondary metabolite biosynthesis pathways. Highly significant enrichment of pyridoxal phosphate-dependent aminotransferase protein domains confirmed the role of alternative isoforms of conjugation enzymes in herbicide inactivation. Furthermore, a complex regulatory network between AS-affected genes and miRNAs uncovered a precise post-transcriptional regulatory layer. This study provides the first evidence for the pivotal role of alternative splicing in resistance to synthetic auxin herbicides and paves the way for developing novel management strategies.
